How can you tell by looking at the TC the difference?

Yes. Lets say you are buying a Jeep and it is lifted with a SYE installed. Could you tell by looking at it that it is a SYE? Same thing with someone gearing a Jeep, how can you tell?

A sye is going to be much shorter than a slip yoke equipped t-case. That alone is easy to tell, but also because you eliminate the slip in the t-case you have to have it in the driveshaft (like your front driveshaft). That will tell you as well.
With gearing, unless someone notes it on the axle, you're going to have to try to turn and count or open it up. Steve knows a lot more about that than me though, so i'll let him tell you the specifics.

I guess I was confused since my stock XJ looks a lot like the 3rd on in this pic:

But after doing some reading, it sounds like what I have on my 01 XJ sucks for lifting anything more than 3 inches.

That is a stock setup not a SYE, the top two in your pic are SYE's

There seems to be problems with the later tcases. I think the shaft sticks out too far. You can always try to grease the splines. Sometimes that does the trick. But basically, the tail housing on the SYE looks similar and the tail shaft is much shorter than yours. Also the rear driveline is different. Look at your front driveline, then compare to the rear. The SYE driveline will look like the front.

The stock set up is called a SY, or Slip Yoke. The yoke slips back and forth on the output shaft of the transfer case as the distance changes between it and the differential.

A SYE, Slip Yoke Eliminator, is where the yoke is fixed (attached) to the output shaft of the transfer case and the section in the middle of the drive shaft moves back and forth.
